If Alt-c is assigned to a function in the keyboard accelerator, this seems to close the dialog box without the shortcut being registered.

PB 5.5.0.7_b

I tried assigning Alt+C to Edit > Forget Selection to see if this bug had been fixed. It was accepted all right, but nothing happened when I actually pressed Alt+C with a thought selected. On the other hand, Forget Selection worked OK when carried out from the Edit menu.
PB 5.5.2.1 on Windows XP, J-1.6.0_17

Dys, Jostber's original report was that if you assigned Alt-c as an accelerator key, the Preferences window would not register the key combo and disappear. Your report is slightly different, I have noted this for the developers.
