I am on 8.0.0.5 (Java version J-1.6.0_23) but this bug has been around in previous versions as well. I'm on Windows 7 Enterprise, 64-bit right now. I have several Thought Types in a multi-level hierarchy; in the example below, A) Today is a Super type for A1) Must Finish Today, and * Scheduling is a Super Type to A) Today. I display the Thought Types in a hierarchy, and the Thoughts are attached to the bottom level; the bug is that, if I change the Thought Type either using the context menu (right-click) or the dots, a new link is created but the old link is not deleted, as you can see for the thought below called "Work on analysis of calendar options".
